So when you get successes with an attack, you start at the top of the damage tree and work your way downwards to see what damage effects you can choose between. What happens if you reach the bottom of the tree, but still have more successes left over? Do work your way back up the tree, or is the bottom of the tree the cap?

I'm imagining a situation where a gladiator has a damage tree with five steps, like the one shown in the rulebook example, but they end up getting seven successes on an attack roll (say six dice of attack plus an automatic success).

I didn't see anything in the rulebook that mentioned this.

The end of the tree is the cap. It doesn't matter how many success you have left when you get to the end of the damage tree; they are wasted.
Page 32 of the rulebook:
You must apply all of your net successes if possible. Once you have reached the bottom of the damage tree, any extra net successes are discarded.

Page 32? I'm looking at the downloadable rules, and they only have 20 pages in total. Maybe I should buy the full rulebook. Thank you for the answer. :)

You're right. That paragraph disappeared in the 1.01 version of the rules (the one you got from the web).

I guess we need confirmation from the RRG team

Hm, interesting. I guess it is unlikely to come up very often, but still would be nice to hear.

Seems to me like the rule is most likely meant to be the same it was before, since there is a Ludus benefit Flourish that gives you Favour if you have unassigned successes after you reach the end of the damage tree. It's not 100% conclusive, but it reads like you're meant to get a reward for an overkill that you wouldn't gain any benefit from otherwise.

It still works the same way -- I am not sure if that line got dropped in converting them to the PDF or if we decided to leave it out because it contradicted edge cases :( . The intention has not changed, though, and extra successes are in most cases lost.
